Abstract:

The transmission/disequilibrium test (TDT) is frequently used in genetics and often mistaken for a McNemar test. We propose a stratified McNemar test (SMN), which has a less discrete distribution under the null hypothesis, loses less power when the dominance increases, and is typically more powerful. The TDT counts both alleles transmitted to a child of double-heterozygous parents. By deriving the test formally, the factor "2" becomes a block weight reflecting the evidence seen between children differing by two alleles rather than by one allele only. This opens the door for developing new tests better suited to particular situations. If a disease can be assumed to be recessive, the stratum of families with one parent homozygous for the low-risk allele can be given the weight "0," while the other two strata are to be weighted equally. The converse is true for families with one parent homozygous for the high-risk allele. We present numerical results showing the amount of power to be gained by fine-tuning the SMN to different hypothesis.
