Technological advances have enabled biomedical researchers to acquire high throughput genomic data sets for fairly large collections of patient samples. The availability of such data sets poses the challenge of how to reduce their size and integrate information across them. Pathway enrichment analysis has been successful in looking at functionally inter-related sets of biomolecules, thus effectively reducing the number of variables in the data set. In this work, we propose a two-step procedure, wherein in the first step we use regularized logistic regression to identify active (possibly overlapping) pathways and then create a score function to assess whether they are related to other active ones across multiple genomic data sets. The results are illustrated on various synthetic and real data sets.
