Approaches to population structure in modern genotyping data often involve using lower dimensional models; however, how to select the dimensionality of the model is often nebulous. We propose an approach that extends the classical population genetics concept of Hardy-Weinberg Equilibrium (HWE) to structured genetic data. This method forms a test of goodness-of-fit for the overall model of population structure at each individual genetic marker (usually single nucleotide polymorphisms). We derive the null distribution of the test assuming known parameters, and also demonstrate the effectiveness of the test in the general case by simulating an empirical null distribution. We apply our method to real, globally sampled data. Using HWE to assess goodness-of-fit allows us perform downstream analyses with confidence since we can exclude the markers are not being modeled well.
