It is expected that studies involving whole genome sequencing (WGS) of hundreds or even thousands of individuals, with detailed clinical information on a disease of interest, will become increasingly common. Based on experience on a study conducted by the Department of Veteran's Affairs, we will discuss several statistical issues relevant for this type of studies. Some of these issues are similar to those already well understood in GWAS studies, but there are also many new issues unique to WGS studies that require innovations from the statistical community.
