In this talk, we discuss a statistical framework for dissecting the source of allele-specific expression using mouse reciprocal crosses. Our method jointly models the total read count (TReC) and the number of allele-specific reads per gene. It tests for both strain and parent-of-origin effects, plus the interaction between them. Other non-genetic factors, such as sex can be easily incorporated into the model. How to extend the model to allele-specific DNA methylation data will be discussed as well. We demonstrate the advantages of the proposed method via simulation and real data analysis
