Mass Spectrometry is a powerful analysis method for the investigation of proteomic samples in clinical studies. While the method can provide ultra-high resolution and allow for much greater coverage of the human proteome, sample fractionation is nevertheless still required. This leads to several spectral measurements being taken on the same patient, each of which of high dimension, which must subsequently be combined into a single predictor. In this paper, we describe a general purpose method to do this in a case-control study, based on double cross-validation prediction.
