Abstract:

Shotgun proteome analysis platforms based on multidimensional liquid chromatography-tandem mass spectrometry (LC-MS/MS) provide a powerful tool for the discovery of biomarker candidates. The next stage is to perform the targeted protein candidate biomarkers verification and quantitation by employing liquid chromatography-multiple reaction monitoring mass spectrometry (LC-MRM-MS). One primary research goal is to detect cancer-specific proteotypes. There are some major challenges on LC-MRM-MS data analysis: How can we evaluate the quality of the data? What will be the optimal way to quantify a protein? How can we utilize multiple peptides to represent one single protein? How can we handle the technical and biological replicates for each sample? This talk aims to tackle these questions by providing appropriate statistical analysis strategies for data analysis as well as interpretation.
