In genome-wide association studies, promising findings in stage I need to be followed-up in an independent sample for replication. We consider different strategies of designing the follow-up study to maximize power of detecting an association. The power of a follow-up study depends on the number regions carried forward and the number of variants per region genotyped in the next study. Given finite resources, the study must decide between increasing the number of regions or the number of variants per region. In this analysis, we compare these two strategies and find that we can gain power by genotyping only the individual variants found significant in Stage I as opposed to selecting all the variants from significant regions.
