In this talk, we examine two sets of RNA-seq data. One set was used to measure gene expression levels for each of the 15 segments along a well-defined leaf of one plant species while the other set was used to measure gene expression levels for each of the 11 segments along the leaf in the same developmental stage of another plant species. The goal is to identify similar and different gene expression profiles along the leaf development gradients between the two species. However, the two sets of RNA-seq data are not directly comparable because the numbers of segments are different and the developmental "rate" along the leave is not linear in both species. We first unify the two developmental gradients by "mapping" the observed gene expression profiles from both species onto a common axis using data from orthologous gene pairs. This approach reserves the order of segments along leaves but does not force the segments to be equally spaced points on the common axis. Meanwhile, we obtain a fitted expression profile for each combination of gene and species. Then we do statistical inference and cluster analysis with the fitted profiles.
