Abstract:

We describe a Bayesian framework for alignment of 3D point sets representing the structure of protein molecules. Use of dynamic programming algorithms originating in biological sequence alignment enables efficient MCMC algorithms. We describe solutions for pairwise alignment and registration; multiple alignment and mean shape estimation; flexible alignment, and applications to phylogenetic reconstruction using evolutionary alignment models. In all cases full accounting for uncertainty in the alignment process is critical and dramatically improves subsequent inferences.
