Abstract:

Resampling-based expression pathway analysis techniques have been shown to preserve type I error, in contrast to simpler gene-list approaches which implicitly assume independence of genes in ranked lists. However, resampling is intensive in computation time and memory requirements. Within the framework of the SAFE procedure, we describe highly accurate analytic approximations to permutation-based pathway analysis, when each category is tested using sums of gene-specific score statistics. Examples will be used to illustrate the approach, and extensions will be discussed.
