Abstract:

Genome-wide association studies (GWAS) often rank SNPs based on association p-values. Use of Bayes factor has been proposed as an alternative approach where Gaussian priors are used on regression effect of the SNPs on the trait. We propose use of a novel prior that can simultaneously account for the regression effect and allele frequency of the SNPs and the degree of total heritability of the trait. We show how data from current GWAS can be used to elicit prior information after accounting for power of these studies. The proposed method is assessed empirically by the CGEMS study for prostate cancer and the corresponding results are compared to those by the p-value based method and the Bayes factor with a Gaussian prior.
