Abstract:

In case-control association studies, a set of correlated secondary phenotypes that may share genetic factors with the disease status are often collected. Examination of these phenotypes can yield valuable insight about the etiology of complex diseases. The standard regression analysis is biased, due to unequal sampling probabilities between cases and controls. To solve this issue, we develop a Gaussian copula approach that efficiently combines the disease status and correlated secondary phenotypes. We conducte extensive simulations and demonstrate that the proposed method has correct type I error rates and unbiased parameter estimates for secondary phenotype analysis. Moreover, our method provides a natural framework for joint modeling of secondary phenotypes and disease status. We also applied our method to the analysis of HDL-C level in an association study on coronary artery disease.
