Abstract:

We propose to use the new DQN signals for the exon-based microarrays at both the exon level and gene (transcript cluster) level. We also suggest simple quality control measures. One of the benefits of using DQN signals is that the signals for a single microarray are not dependent on other microarrays in a study, therefore, the cross validation or training and testing for classification can be performed in a setting that the normalization of training dataset is completely irrelevant to the testing dataset. We also check the probe sequence contents with the current RefSeq database. We consider the possible applications of our approach to personalized health care through gene expression profiling, alternative splicing and pathway analysis.
