Abstract:

Producing microarray data involves many steps, which may suffer from technical problems and damage the quality of the data. Thus, it is essential to identify arrays with low quality. Our previous work (Bioinf07), proposed a multivariate approach, MDQC, to assess the quality of microarrays using quality control (QC) reports. MDQC examines the 'Mahalanobis distance' of an array's quality attributes from those of other arrays and flags problematic arrays based on the idea of outlier detection. A multivariate analysis gives substantially richer information than analyzing each QC measure in isolation. MDQC is computationally inexpensive, it helps to identify reasons of the quality problems. A library is now available from Bioconductor. User guidelines will be presented. We now examine new approaches including the evaluation of affy PLM QC measures by MDQC and applications to new platforms.
