Abstract:

Digital gene expression analysis, such as serial analysis of gene expression (SAGE), is an alternative to microarray analysis for determining differential expression by tagging genes expressed in different samples. Short fragments of cDNA are sequenced and then matched to known expression products such as cDNA libraries or exon sequences. Fragments which are ambiguous due to multiple matches or mismatches are usually discarded before differential expression analysis is performed. We discuss methods for using more of the information in the data. Improved analysis is timely, because the huge reduction in sequencing cost and increase in the number of tags that can be sequenced using "next generation" sequencers has made digital tag analysis cost-effective for differential expression analysis, while providing additional information about RNA sequences.
