Abstract:

Recent genome-wide association studies have identified a large number of SNPs associated with common diseases. One of the largest studies to date was reported in Nature (2007) by the Wellcome Trust Case Control Consortium. For a number of SNPs, the effort has established "guilt beyond a reasonable doubt," promising a refreshing change from a common concern about the abundance of studies with dismal rates of replication. The study employed 3,000 shared controls with about 2000 cases per each of the seven studied diseases. While being effective, such design may present problems due to correlation of association statistics across diseases, for any given SNP. An observation of a small p-value for one of the diseases may greatly increase chances of observing a small p-value for a different disease. I will discuss ways to correct for dependency due to the usage of shared controls.
