Abstract:

Motivation: Time course data is collected from three organs of female rainbow trout (Oncorhynchus mykiss): pituitary, ovary, and liver, collected over a complete reproductive cycle. We want to learn which genetic networks along the brain-pituitary-gonad axis undergo major changes during this cycle. Methods: We present details of a novel method (SCOOP) for selecting gene sets whose expression levels vary in concert over the spawning cycle, and for clustering the estimated mean expression curves of these sets. Results: SCOOP selects genes whose curves vary the most over time, or whose curves most closely correlate with those that do, thus increasing the importance of genes that may be part of an active network, but whose expressions undergo more modest fluctuations.
