Abstract:

We provide arguments for the utility of pre-processing and analyzing array-CGH assays in a segregated fashion. We advocate the assignment of array-CGH spot assays into three categories: 1.) flank consistent, 2.) flank inconsistent, and 3.) unreliable. We utilize array-CGH signatures which were observed across many different cancer types and leverage the genomic instability which was manifest in those samples to assign the array-CGH assays to the three categories we propose. We present FISH and other validation results which demonstrate that flank inconsistency can be caused by errors in annotation, errors in mapping, and segmental duplication. Improvements in the quality of inference which result from segregating aspects of the data analysis are quantified and discussed.
