Abstract:

Pharmaceutical and biotechnology companies are pursuing biomarkers as a means to increase the productivity of drug development. Quantifying differential levels of proteins from complex biological samples, such as plasma or cerebrospinal fluid, is one approach being used to identify markers of drug action, efficacy, and toxicity. This presentation will enumerate and discuss the statistical issues relevant to the identification and quantification of peptides and proteins using the so-called bottom up LC-MS/MS experiment using proteolytic digests of complex biological samples. Reproducibility and variance components results of a proposed method will be presented along with an assessment of inter- and intra-subject variability of proteins in human plasma and cerebrospinal fluid from a prospectively designed proteomics clinical trial.
