Title: Detection of Extensive Recombination in Whole-genome Alignments of E. Coli

Abstract:

Genome sequences from different E. coli strains reveal numerous instances of nonhomologous regions introduced into each chromosome. The relative contribution of different mechanisms of recombination in shaping these genomes is not well understood. Here, we compare six complete E. coli genomes by aligning conserved regions and identifying clusters of polymorphic sites with unusual substitution patterns using random walks and Karlin-Altschul extreme value theory. These patterns bear the hallmarks of recent homologous recombination events and highlight regions involved in exchange. Recombination events are distributed around the genome and show an intriguing overrepresentation of regions containing genes encoding biosynthetic activities.
