Two characteristics of microarray experiments are multiple sources of systematic variation and multiple sources of error. This talk considers the consequences of these characteristics on experimental design for two-color microarrays. The relative merits of different kinds of "replication" will be discussed. Different modeling frameworks appear in the literature for discussing experimental design for microarrays. I will discuss the basic equivalence of these frameworks and their consequences for experimental design.
