Title: Design and Analysis of cDNA Microarray Studies When Most Genes Express Differentially

Abstract:

Normalization is a very important step in the analysis of cDNA microarray experiments, as process errors are often of at least the same order of magnitude as the effects of interest. Normalization is often based on the paradigm that most spots on the array will have no differential expression under the experimental conditions, so that the center of the expression profile represents the null distribution. However, when spots are selected due to their differential expression, or from EST experiments, we expect a large number of genes to express differentially. Thus both the spot design and experiment design need to be adjusted to ensure that there is sufficient information for normalization, and the statistical analysis should take the normalization into account.
