Abstract:

Microarray technology is widely used in many areas of biomedical research for quantitative and highly parallel measurements of gene expression. Oligonucleotide arrays are a popular choice. In this technology each gene is typically represented by a set of sequenced probes. A strong probe effect has been observed when exploring probe level intensities. Various solutions have been proposed to deal with these effects when computing expression measures. Affymetrix, the manufacturer of the most widely used oligonucleotide arrays, has recently made the sequence information of their probes publicly available. We found that through empirically motivated statistical models this sequence information can be incorporated to improve expression measures.
