Abstract:

Haplotypes describe which alleles at a series of loci on the same chromosome were inherited from the same parent. Currently, haplotype information is usually not directly measured, but is inferred from genotype data through a statistical model. We describe a novel haplotyping procedure for case-control studies, where haplotype information and association parameters (odds ratios that connect haplotype to the risk of disease) are computed simultaneously. Our approach yields both hypothesis tests and parameter estimates for the association parameters. The EM or ECM algorithms can be used to implement our approach. We also describe how our approach leads to novel haplotype-assigning algorithms for single populations.
