Title: Integrating DNA Motif Discovery and Genome-Wide Expression Analysis

Abstract:

We have designed and implemented a novel method to identify regulatory motifs in DNA sequence using the combination of microarray and DNA sequence data. This new motif discovery method first finds candidate motifs in the regulatory regions of genes most overexpressed in single microarray experiments. Candidate motifs are statistically tested for association between the motif occurrence in each gene's regulatory region and the global gene expression pattern to determine significant regulatory motifs. An additive linear model determines motifs acting concurrently to control gene expression. Using amino acid starvation experiments in Saccharomyces cerevisiae we found a group of eight known motifs that may mediate transcriptional response as well as seven new putative motifs using this method.
