We compare several methods in the analysis of differential expression in microarray data. These include (a) the local pooled error method described by Lee and O'Connell (2003) and Jain et al. (2003), (b) the transformation and error-pooling approach described by Durbin and Rocke (2002) and Geller et al. (2002), and (c) a new modified SAM-bootstrap procedure based on the SAM method described by Storey and Tibshirani (2003). The methods are compared using (a) controlled liver and heart datasets from a variety of microarray platforms (Affymetrix, Amersham, Mergen and Agilent), (b) a designed experiment using Clontech data, and (c) simulated data.
