Abstract:

We present a technique for clustering sequences such as nucleic or amino acids. Our application is to defining viral subtypes of HIV on the basis of similarities of amino acids in the V3 loop region of the envelope (env) gene. The techniques introduced involve adaptation of tree-structured vector quantization (TSVQ), that is, rooted, binary tree-structured clustering, combined with the gap statistic. What we propose could be applied with virtually no change to other HIV genes as well as to other data, not necessarily of viral origin.
