Abstract:

The "normalization" of microarray data--the adjustment of response values to account for variability among arrays--is a vexing problem that has given rise to various ad hoc solutions. It is difficult to compare and evaluate such proposed normalizations since they are not based on clearly defined approximations to specific models for microarray data analysis. This talk considers two approaches which do have a systematic basis--one involving linear models for the data, much in the spirit of traditional experimental design, and the other based on the use of reference, or "housekeeping," genes. The linear models approach (making use of blocking) can be applied to two-channel array experiments, but it cannot be used for single-channel experiments. For the latter, learn how to use reference genes as covariates in a systematic way to perform the normalization. An example of the latter is discussed in some detail.
