Title: Standardizing Gene Expression Data from High-density Oligonucleotide Microarrays in a Matched Pair Study

Abstract:

We present a matched-pair study of gene expression in region 47 and region 9 of the cortex of suicide victims and controls without known mental illness. The subjects were matched based on age, gender, and post mortem interval. The goal of the study is to identify genes and families of genes that are differentially expressed in the two groups. The first challenge is to remove the bias in intensity measurements introduced by experimental error, and to standardize the data so that intensities from individuals from the same pair will be comparable. Principal curve analysis will be used to estimate the "central" curve of the two-dimensional data cloud for each pair, and "straightened out" values will be computed for the original intensities. Measurements across pairs will be brought to a common scale before proceeding with the actual analysis. We explore both data and model driven approaches to identifying genes with large intra-pair distances.
