Abstract:

Model-based analysis of oligonucleotide arrays has worked well in many gene arrays studies. In this presentation, we discuss the approach regarding issues of measurement, outlier identification, and modeling. We compare PM to PM-MM and Affymetrix log average difference in term of efficiency of gene expression. For outlier detection, we include additional criterion to enhance screening of extreme intensity values at the probe level. In the modeling, we use ANOVA with log scale of PM intensity for statistical comparisons between groups, such as treatment versus control, with respect to differences in gene expression. The ANOVA approach is easy for implementation without a complicated algorithm and appropriate even when sample sizes are relatively small.
