Abstract:

Molecular evolution refers to the gradual changes in DNA composition as it is passed down through generations of organisms. While this process is usually too slow to be observed directly, alignment of related DNA sequences across species provides indirect evidence of its operation. Substitution is the replacement of a DNA base by another base. A reversible time-continuous Markov chain is normally used to model this process. We will discuss maximum likelihood estimation of the model parameters based on aligned sequence data and how this procedure may help devise better sequence alignment methods.
