The double Kolmogorov-Smirnov (double KS) test has been proposed for testing whether the underlying assumptions for a multiple testing procedure hold based on simulated p-values. It has been shown that the double KS test has practical value in evaluating multiple testing procedures in genomic examples. However, the theoretical properties have not been investigated, and guidelines for the practical use of the double KS test have not been proposed. This paper will characterize the theoretical properties of the double KS test when the underlying p-values are truly uniformly distributed. Additionally, this paper will consider cases where the underlying p-values are not uniformly distributed, but instead are slightly anti-conservatively biased from uniform.
