Abstract:

Genome-wide association studies of gene expression in several human tissues have detected thousands of genetic loci impacting the expression of transcripts, each of which is called an expression quantitative trait locus (eQTL). A simple measure of the sharing of eQTLs in two tissues can be obtained by examining the observed overlap of the two eQTL lists. This naïve approach will underestimate the true overlap percentage. We develop a more accurate method. Our procedure first creates a list of potential eQTLs and then uses unbiased estimates for eQTL effect sizes to estimate the expected number of replicating eQTLs for a specific sample size. The overlap proportion can then be interpreted in this context. When applied to compare cis-eQTLs detected in skin and blood cells, our method shows that ~70% of eQTLs are shared between tissues, a larger proportion than the naïve estimate of 30-50%.
