Projects to determine the impact of rare genetic variation on human diseases and other phenotypes with base-pair by base-pair resequencing of candidate genes in many subjects are underway, but lack adequate analytic methods. We present a multilevel linear model which uses population genetic theory to specify hypotheses about SNP effects as a function of frequency. Our model suggests a pooling strategy for all information within a gene for efficient testing. We demonstrate analysis of a continuous or binary trait in a prospective sample. In simulation we show substantial power improvements over regression or allele-count methods in scenarios of interest and determine robustness to errors in tuning parameters. We also show how to incorporate additional prior information on SNP effects from mutation type, location and phylogenetics.
