Abstract:

The genome-wide association study (GWAS) makes it possible to study generic variant of individuals associated with some targeted phenotypes. Because of small sample size and the multiplicity issue, few of SNPs will survive through GWAS. Gene set analysis (GSA) focuses on enrichment of genes in associating sets. Higher power can be achieved by combining weak signals from a number of individual genes in a set. There are several prior works proposed to apply GSA methods to SNP data in GWAS. However, most of these approaches treat markers independently. We propose SNP-PAGE, a SNP-based parametric analysis of gene-set enrichment, which requires much less computational efforts than the previous GSA methods. SNP-PAGE is based on the simple normality assumption and handles adequately correlation among SNPs. SNP-PAGE is applied to large scale GWAS in Korea.
