Next-generation sequencing has the promise of dramatically changing biological experiments measuring thousands of genes simultaneously. We will discuss statistical questions involved in estimating expression levels with this new technology and in particular alternative splicing, especially as the technology itself is changing rapidly. We will give an overview of methods that estimate isoform-specific expression levels as well as those that map reads to the transcriptome. We will discuss the traditional question of interest in microarrays -- differential expression of genes -- and how well alternative splicing measurements can be addressed with these techniques. In particular, as sequencing technologies become more common, sequencing experiments will move beyond small numbers of replicated samples. We will show how to expand current methods to deal with heterogenous populations.
