Cancer genome projects collect high resolution genome-wide information on genetic changes that are found in cancer but not in originating cells. These include somatic mutations, copy number changes, methylation, expression and more. Computational methodologies can organize these rich but hard to interpret set of results into a cohesive set of genetically altered core pathways and regulatory processes. They can also provide guidance for a variety of additional etiologic and therapeutic investigations, and for the design of future studies. In this presentation I will survey methodological tools from these studies, with a focus on recent advances and open issues.
