Abstract:
|
Two-dimensional polyacrylamide gel electrophoresis (2-D PAGE) is an important technique in proteomics. We have developed a procedure to analyze protein expression data generated by 2-D PAGE to identify the proteins that are differentially expressed across different conditions. The procedure consists of data normalization, variance stabilization, analysis of variance, estimate of protein-specific variance, adjustment for multiple comparisons and a Chi-square test. Missing data is a common problem encountered by researchers when using 2-D PAGE. Each missing spot is either left-censored or just randomly missing. A maximum likelihood model is set up which accounts for both of these two causes of missing. A case study on the effect of low dose arsenic and low dose ionizing radiation exposure is presented.
